Yes, I bench bled the MC once and I will do it again. Thanks for the article
on outdoorwire on YJ Master Cylinder update. Do you remember the part number
for your MC? I got Bendix R11603 from carparts.com However, I think this is
for 2 wheel discs. This MC also has a little leak around the piston so I am
replacing it with a NAPA one (Cardone 10-1603). 

I will try to put everything back up tonight and bleed the whole system.

It sounds like you still have air in the system. Did
you bench bleed the master cylinder before installing
it?
