Rough Idle when in gear or low speeds

Hi guys, here is the problem: 1999 Kia Sportage 4wd, 4 dr, about 110k on engine, 175k on everything else.
Car starts fine, idles just a little rough, just shy of 1000rpm. But when i put it in gear (reverse, drive, etc. except Neutral) she idles extremely rough, sputters, jumps. Car runs fine at higher speeds 45+ mph Seems to smooth out at the higher end of each gear. Runs bad until higher rpms of each gear. No noticeable smoke (maybe a little a5 start up) Displays following OBD codes: P0740 Torque converter clutch circuit P1624 Cooling fan relay circuit low
Engine does not or has not been overheated. Does not use/leak oil, or any other fluids.
Heres what i've done so far: New spark plugs (took out the Boshe +4 and went back with NGK stock) New plug wires (the 2 longer ones and the 2 boots) New Valve cover gasket (there was oil around the very back plug well)No oil now. New O2 sensor, the front one (one on the exhaust manifold) New Air Filter Removed and cleaned the (IAC sensor, MAF sensor, and throttle position sensor) Removed, cleaned, and electronically checked the EGR valve. Removed, checked and cleaned various hoses.
Check engine light will blink rapidly, stays solid after engine smooths out (still on, but not blinking)
