ecu question

I would like to know if I can use the ECU from a 4 door montero in a 2 door raider. I was mudding and I got stock in a deep water the ecu got wet and the car wouldn't start, I let it dry for a couple of days and it worked. But, ever since the car has been acting weird. My raider is a MT and a two door, I am guessing that if the part number matches then it should be ok. I am just asking because there is a 4 door montero AT in my local junk yard and the ecu is still there so i just want to go and take it before it is gone.
