Geez, you know now that I start thinking about it I probably wouldn't have attempted to do this myself without some sort of body lift. In retrospect, another two inches is alot of room to work with. In your case, it may be best to attempt to seperate the transfer case first. Otherwise, yes - it is a little long and I know I scratched part of the transfer case housing when I put it back up.
I'd just be concerned about HITH one would go about getting the transfer case out with the tranny in place, but I've been told that it's been done. 
I wouldn't remove the tailhousing for exactly the same resons you mention: output shaft is just as long. It would probably make it easier if you could remove the shifter before dropping it, but again - a 2" body lift sure does help in that situation. 
Just a thought, if you wanted to you could probably lift the body temporarily to get the transmission out. Just slip a couple 2x4 blocks in on either side (i.e., don't worry about front and rear). Just a thought. IMO, that route would be easier than disassembling the engine, etc., but it looks like it's already too late to save you there. 
Heh, one thing a 2" body lift does not make easier is working on your engine. But neither do 33" tires and an ARB bull bar. I always get sore hamstings and calves if I'm under there for any length of time.
