Frank, if you haven't figured out how to remove that pin yet, here's what I did: 1. Remove everything else in the lower valve body that you can. 2. Using your fingers and/or a pocket knife, you can jostle the aluminum plug so it does not rest against the pin. 3. Place a rag on the floor and whap the end of the valve body against it until the pin comes out. Worked for me. Keep a magnet handy so those little suckers don't get legs.
I went through my entire valve body assembly last night and learned that thing inside and out. Removed every piston, cleaned everything, and reassembled it only to find that I am 5 screws short and 4 screws leftover that don't fit any of those applications. Now before you go harping on "are you sure you got the others correct", YES I am sure the rest are correct. Once you get to know it, there is a logical progression to the bolt sizing. The best I can guess is that the last guy I had work on my transmission forgot to replace a bolt and the others are just oversized for the applications, which is doable, but not pretty. I'm going to hop on WinCaps and attempt to find bolts that will fit the application.
It's amazing the conflicting and incomplete information given about this thing. I can see where you're having problems. Just last night I noticed 2 conflicting references on bolt size for a few particular locations AND the book leaves out the other half of the 3-4 shift assembly (the part your having difficulty removing those pins). Not only that, but I tried to reference my 1989 Chrysler Import Parts Catalogue for the Dodge Raider and it doesn't even get close to most of the parts that are inside there. 
Anyway, once you learn how everything lives in that valve body it's really not so difficult eh.  Use vasoline to hold in the check balls, lock pins, and clip and everthing goes together really well.
